Bearing in mind that stretching is a more rigorous exercise, it would probably be best to do it after jelqing, when your penis has been warmed up, and is more flexible.
It really depends on what is most comfortable/convenient for you. Heat is heat. And there will always be someone who does it differently from someone else, and is quite happy with it. You have a warm pad which is quite acceptable. and convenient. So go with it!
It is not necessary to cool down after a PE session. Well not your dick anyway :) . In fact it is recommended that you finish off with a warming session which will help to keep it expanded.
Cooling would shrink it up somewhat.
Cooling down after running is really simply to reduce your body heat to stop sweating, or perhaps going out into a cold atmosphere whilst you are still hot. Which could lead to catching colds etc.
So the two are on different levels.
